Human CRISPR Inhibition Pooled Library (Katsano)

  • Purpose

    Katsano is a human genome-wide Cas9 CRISPR interference library to be used for loss-of-function genetic screening. Each protein-coding gene is targeted by three constructs, each expressing a single guide RNA. The library was designed to be cell-line agnostic. Katsano was designed to prioritize highly effective guides as predicted by Rule Set 3 Interference, an up-to-date model for CRISPRi-specific guide RNA activity prediction, and avoid guides with seed sequences observed to promote off-target activity. Furthermore, Katsano targets recently annotated transcription start sites (TSSs) reflective of GENCODE v48 (Ensembl v114), including the entire MANE Select set and a handful of alternative promoters.

Each library is delivered in a microcentrifuge tube on blue ice. The tube's contents will not necessarily be frozen. For best results, minimize freeze/thaws.

The following design process was repeated for each target transcription start site (TSS): 1. Identify candidate guides: NGG-adjacent sites within 50 base pairs upstream and 300 base pairs downstream of the TSS. 2. Remove guides with 10 or more off-target sites. 3. Rank guides by potential for on-target activity (RS3i Score). 4. Pick the top guide that satisfies the following criteria: Seed Score less than four; RS3i Score greater than 1.2; no off-target sites near protein-coding TSSs; no off-target sites; Seed Score less than three; and low SNP frequency at target site. This last step is repeated for three guides per TSS, relaxing the criteria (prioritized in the order listed) as needed.
